The Pantheon of Rome, however, would be an interesting addition, which I don't think has been in any Civ games, and it's certainly a wondrous structure with an interesting history.

Oh, it has, but it just wasn't labeled as such. :)

Take a close look at the Temple graphics in your building list, I think, in Civ3. It looks a lot like the Roman Pantheon.
 
Maybe a Mayan calender wonder...

Some culture and GPP and the effect could be centering the globe and giving you the tech of astrology (maybe).
 
Ancient time, I do not have anyone to add. But the Hagia Sophia is more Medival then Ancient?
 
Seems like Firaxis kept to tradition with the seven ancient wonders. And with Stonehenge, Chichen Itza and Hagia Sophia there is heavy emphasis on the ancient and early medieval age.
