I'm not sure if this is bug or intended.
Anyway I report what I found.
[1] Open the file(z2), to check majority religion is Zoroaster and Kongo is getting founder belief (Stewardship)
[2] In next turn, Spanish apostles rushes and majority religion changes to Catholic. But Kongo is still getting same founder belief bonus. However its bonus jumps up. It seems Kongo is now getting Zoroaster founder belief bonus from Catholic cities.
[3] To make it sure, I checked Modifiers in FireTuner. Stewardship is still true for Kongo. (from Inst 5246).
(EDIT) Zoroaster's Enhancer belief was 'Blank-Nothing'. So now Catholic's Enhancer belief (Defender of faith) fills and works normally for Kongo. I think the first belief is permanently blocked. I'll monitor this.
