Religion should definately play more of a role in the game, both negative and positive. Considering there are 7 units and 21 Religious Buildings, its bizairre that the only thing having X religion over Y religion affects really is diplomatic relations! I'm not suggesting the religions have specific advantages over each other or anything but there should be more of an incentive to spread your religion and more importantly to stamp out others.
Simpler though than your idea would be just to have a reverse-Free Religion effect for every other Religious civic, so people are unhappy.
