Make all units from musketmen on ranged units. Or rather, let them retain their melee abilities but grant them ranged attacks as well. These attacks would do less damage than their melee attacks, but have the trade-off of not resulting in any damage to the unit. There shouldn't be a case where I don't want to upgrade from crossbows to rifles because rifles don't have ranged attacks.
Trenches. Built similarly to how roads are currently built. Provide a small bonus to defense for units currently in that tile but also act similarly to rivers in that a units crossing over them have to expend more movement points. Most likely not all movement points, like rivers do, but something that would cost at least 2 movement points. The intent is to have an era that replicates the trench war stalemate of WWI prior the advances in airpower and tanks. Also like roads, trenches would cost gold each turn to maintain as to discourage a player from trenching out every tile in its empire.
While reading some of the other suggestion threads I was reminded of how much I miss Civ4's culture/border system. Few things were as satisfying as flipping an enemy city simply through culture. I would love to see this returned in some form or another.
Other wants as well but they've been covered nicely in the other threads.
