If you switch the queue up right AFTER you whip something do all the hammers go to the new project? It's probably better shown in an example.

On a normal speed game, I start building a swordsmen with a forge city. He has 34 hammers left until completion. Could I whip him for one population, then switch over to pyramids giving 60 hammers to pyramids and none to the swordsmen?

Short answer is no.
The hammers from the whip will be applied to the swordsman. If you then put something else at the front of the production queue that will only get your normal production hammers (plus chop hammers in Warlords). When you next build a swordsman it will build in one turn as it will be complete. This means you can whip two units/building in one turn not normally a sensible thing to do but can be usefull in a large city that has just come out of resistence and which will starve anyway.

I testing this out for myself noticed something cool. The overflow from whipping is affected by 50% industrious bonus. That way, you could whip something with very few hammers left and get the the majority of the hammers to go to a wonder. Giving you up to 45 hammers with no forge or other boost.

Yeah, using overflow to go into a Wonder is one of the 'tricks' of Whipping... however it is rarely truly effective (unless you are whipping because youy are at max pop)

For the best, most efficient example whipping an Axe/Spear
you get 25 Base Hammers in overflow from 2 pop
2 pop whipped directly into the Wonder would give you 30.

The only reason to do it is when you can only whip 2 pop now and 2 pop later, (because max pop is 4-5) rather than the 4 pop you would need to finish it straight away (the whip itself benefits from Industrious too.)

The other reason is to prebuild, if you can't put work into a Wonder now, or you don't have the Stone/Marble for it Hooked up yet, then pre building something with 1 turn left and then whipping to get ~30 from one pop whipped would be a way to make whipping useful for Wonders.
