Some time ago the question was posed as to the exact effect of the Manhattan Project. I've tested and found that it allows nuclear-capability units (99 attack power), regardless of slot in the rules.txt. Hope this info is helpful!

I believe the question was what happens when the manhatten project becomes obsolete or is destroyed. Can nukes continue to be produced?

Okay, I have the answer right here! Even if the Manhattan Project is destroyed, you CAN STILL build Nukes.

Yes, once the Manhattan Project is built, Nukes can still be built, no matter what. Whether captured, destroyed, or made obsolete. Anything Else? Seems my little experiment has turned into a comprehensive study of the MP!
