How do I get rid of them? They keep coming on to my shores trying to convert my cities.

Declare war and kill them.

They can pass even without Open Border agreements, right?

make inquisitors, station them in your cities and watch prophets run in other directions. Declare war is too drastic.

But killing them is fun!

But yes, generally use inquisitors. I don't like spending faith on them though....
