Think of the bonus 5 (to 10) Culture from Sistine's Chapel on a Monastery as a bonus... similar to the bonus 2 Flasks from The University of Sankore, the bonus 2 Hammers from The Apostolic Palace, and the bonus 2 Gold from The Spiral Minaret. When a tech (say Scientific Method) obsoletes a building (say Monastery), the building loses its properties (no more 10% extra research) but keeps its culture. Right?
Wrong. When I traded for Scientific Method my monasteries kept their base 2cpt, but they lost the 5cpt from Sistine's. This cost me one turn. The way it works doesn't make a lot of sense to me.
All of these bonuses obsolete with the discovery of Scientific Method, but the base Culture on the Building remains.
If you think of it that way, it's actually a consistently-applied rule.
As for my game, I took out the Portuguese using Gallic Warriors and the odd Catapult, I took out Russia using Gallic Warriors upgraded to Maces (the extra 50% retreat ability from Guerrilla III was too strong to pass up), War Elephants, and Catapults. Then, I marched my army over to the Ice Queen and was systematically taking her out with the same units.
It didn't help that she interrupted my Galley Chain with a Frigate, but after sacrificing 5 boats, I took out her Frigate. Her Galleons were too busy trying to found distant Cities to bother sinking my ships and I was slowly marching through her territory while my stacks were Air Striken by Airships. She had Cuirassiers while I had added Pikes and Trebs to my army. Still, the power of overwhelming numbers meant that I was steadily pushing forward and it was only a lack of time that prevented me from taking her out and pushing on to complete the game.
For fun, when the Sumerians settled an island with just a Settler + Worker that I was one turn away from settling, I declared war and captured the City with a hastily-whipped Archer and a Galley that I'd sailed to the area 50 turns prior. I razed the City (it auto-razed but I didn't like where he'd placed it anyway) and stole his Worker, after which he was willing to make Peace without me ever having to engage a Vulture in combat, haha.
