I don't have a save for it to upload as I am not at the computer where I noticed it but it should be very easy to reproduce.
Apparently the way the special mercantile resources work is that they are created on the tile under each mercantile city state.
When a mercantile city state captures a city, the tile under that city also receives the special resource.
Since the CS's usually just raze captured cities, the special resource can then be seen on top of the tile the city was on, however it cannot be improved. It does however provide a commerce bonus.
