I went to purchase a building (Mastaba, Egyptian unique) and went negative in the bank but the UI showed i had enough gold to buy it.

It happened because I had previously queued the Mastaba, but then removed it from the que as I worked on other things. Over the next few turns I expanded another town onto a Gold Mine (+20% gold towards purchases). The game showed the discounted price on the UI but charged me the full price. This put me negative gold and caused an Archer to disband on the next turn.

I could reproduce this.

I almost built the Saw pit. If I remove it from the building queue..

The game shows its purchase cost according to its remaining production required.

If you buy it, you pay full cost.

I don't think the gold resource is a factor there.

Same here. Since I saw that the hidden purchase price of the currently produced building scaled relative to its completion status, I started regularly cancelling and buying buildings, only to see weird messages about my gold being negative. I only realized this is what was happening after losing two Mikasa’s (half my navy at the time).

I think there should be an option to buy out the rest of production. This felt natural in HK, and it’d be a great way to shave off a few turns here and there.
