Can someone explain siege towers to me?

So, in my last game, I built siege towers (a habit from Vanilla TAM), but when I got to the first city I was about to take, I realized that the siege towers couldn't actually bombard the city, but that units could be loaded into them. Could someone please explain to me how these things are supposed to be used?
 
When you walk though the enemy land there is a high possibility that he or she will attack you with units that couse collateral damage. Loading your units that you will use to attack a town with into those siege towers will keep your units from getting damaged.

...I did not know that. That's actually pretty nifty.

I'm assuming that those units can't then defend out of siege towers, correct? For example, if I have a stack and all of the units not in a siege tower are destroyed and another enemy unit attacks, will the units all disappear and the towers be captured?
