I've recently downloaded a slew of mods and maps and civs from the mod menu ingame and I was wondering if someone can tell me how to play them. I have them enabled. I don't see any of them in the game options though. No civs, no mods, no maps. Only Mods I have available are the ones that came with the game. I browsed for the mods on my computer and found them in:

c:\users\***\Documents\My Games\Sid Meier's Civilization 5\MODS\

Is this their proper place or should I put them in another folder?

Don't change a thing... just go to the MOD section menu and setup your games from there only.
You will notice a "Lagging" cursor while the engine grabs miscellaneous resources (the amount or gameplay extent of different MODs installed dictates how slow this process will feel to you).

Install Why's ModList(v4) to verify which are active.
Done.

I'm having the same problem. When I go to mods > single player, only one map is loaded, which is one that came with the spain/inca expansion. There's no option to set up a game or anything. Any ideas why I can't see any of the usual map types?

Same problem here. I downloaded mods and wonders from the in-game options. I then installed them and made sure they were enabled by checking them. Then when I go to the single player mods the only one that showed up was the Real Name Earth, which I don't think was there to start with. Strangely, all the mods and extras I downloaded within the game are present in the MODS folder in My Games\Civ 5...

Well, I've made a little progress. I completely uninstalled and reinstalled both Steam and Civ 5. I went to the Mods section and downloaded several mods, maps, civilizations and scenarios. I then installed them and enabled them. I went back to the mods section and started a single player game. Before the only two options were Custom Game and Load Game. Now I have a third option of Set Up Game. I check the Custom Game first as that is where the Mongol mod resides. Still no other mods are available. But, I now have the third option in the Set Up so I open that up instead. The same screen comes up as the main menu single player allowing me to choose various options.

However, when I click on the leader I can only see four leaders and the scroll bar on the right is gone. I can see a little part of the top of one leader below so obviously a glitch. If I click on the maps I do now have other options including the TSL maps, WW2 map, etc. I decide to go with the advanced setup and click on that below. Now I go to choose my civilization and I have the normal included ones but also all the other ones that were included in the downloads. I can also choose a different map.

Herein lies the new problem. If I say choose the Scottish civilization on a TSL large map and start it, everything seems to go fine initially. The game loads with a background for William Wallace. When the game shows as ready to begin my journey, I click on that to start. The game then closes with the game over option of going to the main menu or "playing just one more turn...". So, I tried another custom civilization and this time I got a CTD. Now what?

I only have Set Up Game and Load Game - no "Custom Game" anywhere.
Maybe one of the mods you activated really tried to mess up the pre-game settings or something.

Try some of the most recently produced mods, maybe the old ones don't work anymore with patches or whatnot.

If you see Custom Game, then you're going in through the main New Game menu instead of going in through the Mods menu first. That's the problem. Mods can ONLY be loaded through the Mods menu; the premade scenario maps are the only thing enabled in the main menu's setup.

So at the main menu, click on Mods, then agree to the disclaimer, then click Browse Mods and ensure the mods you want are enabled. Clicking OK here will take you back to the previous menu, which has Start Game and Browse Mods. Click Setup Game, and the game will pause for a minute while it enables the mods you selected. This'll now take you to a menu with two options: Setup Game and Load Game.

Note that exiting a game to the main menu takes you back to the main menu (duh), meaning you have to click on Mods again and acknowledge the disclaimer again before loading a new mod game.
