So that was fun, been hard coding my BSG mod all day and testing it. Didnt change anything between a couple of runs, was testing out Cylon Basestars which worked fine, then quit the game to watch a tv show, started it up again and got the game go spastic with missing text attributes.
So i checked the database log and found a "database disk image is malformed". Has anyone else experienced the database becoming corrupted while modding extensively? Is there anyway to repair it short of reinstalling?

Just delete all the files in cache and start the game. It'll be a slow start since it'll have to rebuild the tables, but it will recreate them. If you're directly editing the files your changes will be lost, but everything done correctly will work. You'll lose some settings like what mods you had enabled. Largely any persistent state across games will be lost. So if you had a mod that supported skins or something it would back to the default.
