I would say atleast 1 in every city, since we don't know if a country will dicide to broadside us, and take several important cities (or raze them). Put 2-3 (or more) on the front lines. Also put 2 (maybe half as much as the front lines) in the cities that are one "row"/"line" back from the front. That way, we won't be surprised by any Riders or quicker moving units that might wander further north (or west) during a war.
Those 2nd tier cities (behind the front lines) would have pikes on "standby", going to what ever city (inner or outer) that needs quick assistance.
I think you're doing just fine. As we will probably always have some military production going somewhere, sending a "fresh" vet out to an area to cover roving ROP units will not be a problem. I voted for #1.
If we do have a Right of Passage Agreement with an untrustworthy civ then I would choose option 1 (at least 1 pikeman in all cities, any surplus units in land bordering cities).
Otherwise I see no use for the pikemen in the inner cities, I would then choose option 2.
