Does the goverment that you choose for you civ affect your science output? Like is a Communist goverment diffreant from a democracy? Also another thing that been bugging me, does the computer ever use anything diffreant then democracy?

Government affects corruption and tile penalties / bonuses, and therefore the net amount of income that you have each turn to spend depends on govt.

For science, republic and democracy are the best, as they have lowest corruption, and each tile that is producing at least one gold gets an extra gold per turn (before corruption).

Yes in a big way. They also impact your support cost for units, which changes you net income for lux/sci.
