If you are the tech leader, park them in your capital until they level up by killing enemy spies. If you are trailing in tech, level them up by stealing techs from AI civs.
Finally, if you are playing with a relatively small number of cities, you can build constabularies, police stations and the National Intelligence Agency to level up each spy and get one extra spy.
