Extra trade items

If I have 3 extra silk and 2 extra gems, will they help my science output if I dont trade these? Or is it once I have ONE luxury resource, any more will not help me so I need to trade the extras off.

As I understand it you trade the excess..more than one does nothing good for you UNLESS you trade it. It could be lucrative, which would help your science that is if you trade it for money or techs. Try trading it for money per turn. That should boost your science a bit...and shop around.
