Can anyone explain how the flags that are shown when a cities contants units effect the color of the city title and the population counter? What causes the flag to be put where it is on the city?
 
The Scenario League hosts guides for vanilla Civ2, FW and MGE, and Civ2 ToT. The ToT version is a bit long-winded, so there's my alternative explanation here.

For flag and population box positioning, look at the city icon boxes in cities.gif (or .bmp). Their locations are determined by the positions of the blue and orange marker pixels, respectively.
 
I actually bothered to read the FW article (being a ToT-er) and I guess it ain't the best, particularly the section on civ colours. I've attached an image to make it a bit clearer. Note the exact position of the pixels:

1. Determines the font colour for the city name.
2. Determines the colour of the unit shield, and city size and revolt boxes.
3. Determines the colour of the back shield when the units are stacked.

The screenshot shows all three in combination, based on the flag to the left.
