Yes that is certain - the reason why you can't play with the Fascist patch is that it changes the rules.txt file - and the GotM is a fun competition and therefor all players are to be equal in as many ways as possible!!!
You can't play with the patch because that would be the same as allowing others to make changes in their rules.txt and God knows where that could lead to!!!
But what you could do is try and see if you can install two versions of Civ2, then you can have one with the Fascist patch and another to play GotM!!

Just install Civilization II twice. Or copy the directory. Without all the scenarios (if you have them), Civ2 really isn't that big, so it should be easy to do. Then install the patch to one of the versions.
And make sure you don't mix them up yourself. And in the start menu, rename the folder name of the first version you've installed before you install the second, because then you know which shortcut goes to which version.
