Some questions:

-What does "Set last contact"?
-What does "Set attitude"?
-What does "Set reputation"?
-What does "Clear patience"?
-What is WWII AI?
-What does "Toggle total war" do?

I am currently trying to produce a minature scenario with 3/4 cities per civ to try and make it claustrophobic and difficult but entertaining

Reputation is how you're viewed by a certain country. If you've broken a lot of treaties, you'll have a high reputation, which is bad. WWII thing, don't ask me. It was specially made for the original WW2 scenario. Total war means no spaceship.

-What does "Set last contact"?

-What does "Set attitude"?

Sets the degree the tribe likes various other tribes. This changes very fast during the game and can probably only buy you a bit of time before tribe attitudes are brought in line with the map situation.

-What does "Set reputation"?

What Brian said.

-What does "Clear patience"?

AI will forget they when and how many times they have been in contact another tribe so they are likely to try contacting again. The AI will ignore you if you have 'used' up your quota of patience.

-What is WWII AI?

Never use this.

-What does "Toggle total war" do?

What Brian said.

Total war means no spaceship.

Well this begets the question: Why is a seperate toggle needed for this? If one is building a scenario about the French revolution and doesn't include the spaceship parts in the tech tree, how would there be a need to have this toggle? Apollo Program could be renamed and tied to a different tech and would only be useful for revealing the map. Is this some kind of scoring issue? Available points or somesuch? You can change the AI desire levels for certain techs, but maybe this toggle evens out some hard-coded desire levels for techs such as Space Flight?

The total war flag also makes the AI more agressive and less likely to maintain peace treaties

The real answer is that it allows republics and democracies to conduct war without the interference of the senate. This really only applies to the human player.

Total war also means that AIs never keep a treaty more than 1 or 2 turns, they sneak attack a lot with this flag checked!

No No NO!

Total War sets it so that Democracies and Republics don't have senates that make peace behind everybody's back.

Setting a poor reputation for a civ makes them more likely to be sneak attacked and give sneak attacks.

To make spaceship unavailable, you need to turn it off in the rules on startup. Total War does not control this, I believe.

This didn't take me too long to make. Despite that, it is rather enjoyable to play.
