How do i destroy enemy bases?

I'm fighting the caretakers, and i want to destroy their bases. They are positioned pretty badly and i don't want the hassle of managing them. Is there a way to do this?

I also don't want to give him a chance to counterattack and take the bases back.

You should have the option to obliterate the base when you capture it with any unit in the base. Note that this will destroy any relationship you still have with the Caretakers and make peace impossible. Also, when performed against a human faction, it's considered an atrocity that will make you less popular with everyone.

Alternatively, you can starve the base down to 1 population, then have it produce a Colony Pod while at 1 pop. The base will be abandoned without the atrocity penalty. This is a bit exploit-y, though, and doesn't work on some of the lowest difficulties.

I am most definately not getting the option to obliterate the base though...

Im running the unofficial patches, scient's unofficial patch in particular. Think that could cause it?

I noticed the alien factions in my games are being referred to by the humans as "our former colleague" and they can research stuff like the empath guiild....

To obliterate a base, place a military unit in it and press the "b" key.

And yes, the Alien factions aren't completely integrated into the storyline.
