How do you name your cities?

Nah, you aren't the only one, I use that a lot too. I sort quite often by size, with the largest at the top. Early on the larger cities are the most prone to unhappyness. It is easy to spot if, when and to up the lux slider.

But by shields happens quite often too. Food surplus can be good as well, mainly later on though.

Well, I didn't really think so, but I did wonder a bit :)

I like to keep my capital at the top of the city list, so it gets named '001' and the city name; '001Dallas' or '001McDonalds'. And then I'll number each city.

Cities I capture are also renamed. The first captured city is 'x001' and then the original city name. When cities flip to me, they get a 'f001' prefix.

Once rails are in I send all my new units to the capital and fortify them until needed.

default names, and any unique names I can think of after you start getting into "New ____" etc...
 
I use defaults. However once I get to the 'New London' or whichever, I get the atlas out and start using random names from the country i'm playing.
 
I always theme my city names and rename my leaders, just so I can tell at a glance which game it was. So when I renamed Xerxes as 'Kermit', all of the city names were names of different muppets. When I renamed Cleopatra as 'Crayola', all my city names were names of different colors in the crayon box. I usually don't rename captured cities, though. Both so I know it used to belong to another civ, and because it would be hard to come up with that many names when I've captured a lot of cities.

Of course, now I've played enough games that it's becoming difficult to figure out new ways to theme them. I sometimes find myself sitting in front of the computer for several minutes before starting a game just so I can come up with a good theme.

Same here. I get tired of the same old names.

In one game I found myself using a lot of Beatles song titles. I eventually found a listing of all their songs and used them for many city names.

In another game I named my built cities after the counties in Texas. That was a Domination game and I used 247 county names, and captured 152 cities.

For me, I find it helpful to have a name-list already in place before I start playing. I want at least 100 names/items in the list, 200 is better. In my current game I Googled for 'Top 400' (or something like that) and got a list of the Top 400 Resturants in 2007.
 
I forgot that sometimes I'll name them after gay historical figures: Rue Paul (capitol)Andy Wharhol, Leonardo DaVinci, Langston Hughes, etc.
 
I usually rename conquered cities to what 'my people' would call em. As Romans I would call London "Londinium" for example. Then once the word "new" starts popping out I name it to something that's closed to its proximity in real life.
