How will multiplayer work with the two expansions?

If I own BNW and G&K, do I enable both of them mod-like? Or are there 3 separate "launchers" now?

I am planning a Civ V BNW multiplayer game and was asked by someone i they could join if all they had was BNW, even though I have G&K.

Any ideas?

You can enable/disable DLC from the "DLC menu" (main menu -> DLC)

I'm not sure how the compatibility will be.
In BNW the main G&K features will be present (like religion, etc), so theoretically it could be possible, but I doubt it will be possible (as one will have certain civs that the othere won't have).

Well how does it work right now? If i launch a game with the Babylon faction enabled and someone joins who doesn't have that faction, can they still play with me? Or will it just error?

They had said before that if both are on BNW, that incorporates all the features from G&K. If you dont have the first expansion and get BNW, all you're missing are the (now 8, with Ethiopia) new civs introduced in that game.

The host chooses which DLC (of the ones they have) the game will use, and only people with those DLC get to play. Expansions are just like the other DLC in this regard.
