From the changelog (these haven't been resolved yet):

Bugs:

. OOS in multiplayer when a player switches civs.
. Game Options reset when a player switches civs.

I didn't understand what was happening when I became Hyborem and my units started cycling after their movement and my turns would end when everybody had moved.

After a human player (whether you in single player or anyone in multiplayer) becomes Hyborem or Basium you will have to save and reload the game (and maybe quit and restart Civ, somebody please advise on this point if you know) to
a) get back in to sync
b) restore your normal game options

Go into options. Select something. Select it again. That appears to fix the game options problem without having to restart or reload.

only some options don't work... btw I think it's faster to reload, especially in MP since there will be also the OOC to fix.
Important note for MP: if you save and reload immediatly after switching (ie you don't end even one turn) it MUST be the player who switched to Hyborem to save the game and load it, or he won't be able to play Hyborem.

One question: If we are playing as a team what will happen then if my team mate switches to Hyborem?

Will he land in a different team and I will be stuck with an AI or will his old civ land as a separate team and I will have the big red guy by my side?

When we share the research then who will summon Hyborem? Is there a way to control that?

it's not one question ;)
1) Your teammate will leave the team and be alone with Hyborem. You'll be stuck with the AI
2) If it works like holy city creation I think it's kinda random, but I haven't played team in ages. You may try the turn before discovering Infernal Pact to set research to 0% or switching to another tech if you want the other player to summon Hyborem.
