This issue is a bit discussed here http://forums.civfanatics.com/showthread.php?p=5875632#post5875632, but the OP in that is different discussion from this bug, so here goes a topic for this exact bug.
See the attached save.
- I have used WB to add
+ deer resource to the east island, outside citys fat cross
+ culture to the city enough, so that the deer resource is inside cuture border
+ workers (just to test if it had to do WB added improvements, it didn't)
+ techs required for forts, camps, roads and over-coast trade (sailing)
As you can see, the deer resource has a fort on it.
Step 1: Look into the capital: Deer resource is not connected to the city.
Step 2: enter World Builder, and add (ie.) one grassland tile to the east side of the island that has the deer resource. (I have chosen one tile and added a sign to it, you can choose any other tile if you wish, just don't connect the island to the 'main land'). Do consider, should such act have any effect on anything (!)
Step 3: Leave WB
Step 4: Look into the capital: Deer resource is suddenly magically connected to the capital. One might wonder, why is it so now, if it wasn't so earlier?
