This is in the list of reasons why your citizens are unhappy, yes?
For each unit of population in a city you recieve 1 unhappiness and 1 unhealthiness so that a city's growth is limited by more than just food supply. There are two ways of getting rid of it:
1) Get more happiness, either through obtaining resources or building buildings.
2) Kill your citizens, either by using slavery or drafting military units. Note that both of these options induce their own form of temporary unhappiness so you need to kill multiple units of population at a time to get a net improvement in happiness.
You can't "get rid" of that unhappiness (well, unless you have people killed off).
What you do is generate more happiness. As long as the amount of happiness is equal to, or greater than, the amount of unhappiness, all your citizens will be doing something productive.
It's a shame when my citizens are whining that it is to crowded that I can't ship/relocate population off to the size 2 jungle city. Don't like crowds, here ya go!
Like the others said, your possible fixes are anything that add a to your city. Part of your building schedule for your city needs to account for some growth as the city grows. Stuff such as Coliseum, Theater, Winery, religious buildings, are just some of the happiness items that are good for a large city. Look for resources that add also, even via trades.
You may find your civics are an easy happiness fixer also.
