I just discovered this by accident tonight. As far as I know it's not documented and may be useful to many of you. When the workable tiles of two cities overlap they can only be worked by one city or the other, this I think most already know. I noticed that if a tile is shared by city A and city B but is under the control of city A it will appear dark in the city screen of city B. If you click on the dark tile in city B's city screen it will become light and can now be worked. Of course city A will lose the rights to it and can no longer work it. By doing this you can control which overlapping tiles get used by which cities.
This was a major problem for me in my first Civ4 game. I had a border city doing very well. An "enemy" city culture flipped, but when I gained control of it it got control of all the overlapping tiles that my border city had originally claimed. This unfortunately took away a number of my most productive food tiles thus sending my city into starvation and ultimately leading to a population drop of 2.
