Mods suddenly disappear/stop working

I've got a bit of a problem here. After exiting Civ V for several hours, the next time I loaded the game I'm playing, both the In-Game Editor and CivUP mods disappeared, while the G&K Enhanced Mod kept working. I don't understand how this is happening, as I understand that CivUP is a dependency of GEM, yet GEM continues to run while CivUp is gone. I tried unsubscribing to all three mods, exiting Civ V and Steam, then restarting and resubscribing after clearing the game's cache, and the problem persisted. I then tried manually removing the mods, exiting Steam, clearing cache, etc., then manually re-installed the mods. This doesn't help either.

After doing this, I tried using CivUP by itself, (didn't work), IGE by itself (didn't work) and GEM by itself (obviously didn't work w/o CivUP). I also tried using mods other than those three, and they seem to work fine. (Note CivUP, GEM, and IGE were the only ones I was using in the game I am working on, and are the only ones I use on a regular basis ATM.)

I chose to post this here instead of in the help/bug threads for the specific mods since it is my understanding that IGE and CivUP/GEM are unrelated, but the problem appeared at the same time.

You mean they just didn't load with the save game or that you couldn't start a game with the mods at all. If they just didn't load its possible the mods are not checked to affect saved games, in these instances you need to load the save game from the mods menu (with all the mods checked) and not the main menu.
