Is there any way that I can use the Ancient Age music while playing ? By like replacing the AA music file with the AA music file?

Yeah, that should work. Make sure you backup the old files, and rename the new files exactly as they are in the conquests directory.

Civ3 music files: C:/Program Files/Infogrames Interactive/Civilization III/Sounds/build/ancient/

C3C music files: ../Civilization III/Conquests/Sounds/build/Ancient Music/

Since there are way less music files in the Conquests music file, I think the game usings the Civ3 Vanilla ones unless there is one with the same file name in the C3C folder.

That's pretty typical for the C3C stuff. If there is no C3C unit/folder/filename/whatever, it uses the Civ3 one.
