Two ways:
Silly/Cop out way: Include coding if Rome is in Byantine is out and vice versa (same with Sumer/Babylon)
or BETTER way (and thus needing less unique buildings/units)
If a certain leader is in they get a certain name (IE Stalin makes Russia the Soviets, Justinian the Romans becom the Byzantines, etc). It's allow for "more civs" in name, while leaving slots open for even MORE civs. Thus no need to dump some civs because of similarities, yet still keeping room for civs to fill in "geo gaps" or whatever reasons you like.
Sumer/Babylon could work in the same way with the leaders perhaps...
