PTW Scenario into Conquest problem

I have a fully working PTW scenario that has limited players (7 Civ's) and it works very well in PTW. I have converted it into a Conquest scenario with a new 'Conquest' playersetup graphic but otherwise the same map, units, etc. It looks and works fine in Conquests except that at the start of the game the AI removes some (not all) of the preset Civ's with all their preset cities, units, etc from the map.
Has anyone any idea of what may be causing this?
 
just a suggestion, since I don't have either expansion, but are the map sizes ranked differently in conquests? ie. small in PTW is now tiny in Conquests to make room for a slightly larger "small" map in the conquests expansion.
Did you also check in the editor what the max amount of cities is for the size map you're using is? mostly for if the max amount of civs was changed for your map size between expansions?
 
Thanks for the reply. From the number of responses, it seems clear that no one has encountered this problem. Maybe no one has tried to convert a PTW game into Conquests?
As far as maps and cities are concerned I'm not aware of any limit or variation (size or number) conflict between either Civ III versions.

I converted my fully playable PTW scenario in the Conquest editor so that it could be played with the Conquest disc. Although the editors are slightly different and Conquests has a few additional options, the scenario remained exactly the same - map, civ's, cities, units - everything.
In Conquests, the player has the entire original scenario opening choices but when the game starts, one finds that Conquests has removed some of the main opposition prearranged cities and units from the map - without removing the opposition Civ (player).
Pretty confusing.
