Is it possible to sail through a city state to cross a piece of land. I know if you have open borders with another civ you can but how does it work with a city state?
You don't even need to be friends; but you will be subject to a trespassing penalty if you end the turn within the city state's cultural boundaries if you aren't friends.
(The penalty is really minor if you've just met the civ; it's only if your a few points short of being a friend that you need to care about it.)
Civilian units afaik can never. Military units afaik only if you are allied and only if there is no other unit in the city. (Totally not sure about this.)

I believe that's incorrect. I'm pretty sure civilian units (along with military units) can pass through the actual city beginning when you're friends with the CS; however, it's much more difficult for the civilian to do so, because if there's a unit in the city they can't (civilians can't pass through other units).
