I had an awesome game in 1924 underway in the original version. But when I downloaded version 1.16, the game couldn't load the citizen files, and when I loaded it, half my cities were gone.

Does anyone know how to convert original games to 1.16 games?

I'd like to know if you install the patch does it only effect the mod in the Civ III directory - or ALL mods in sub-directories.

Now you've got me worried!

My guess is it only affects it in one directory, for it asks for the CIv3 directory, but I still need an answer to my original question.

It worked fine for me, and I haven´t seen anyone else complaining about this either. Perhaps you did something wrong somewhere.
