How do I save a game as a scenario and then go in and make changes, etc? I can do it as a map and then customize the blank map with trying to recreate my cities, etc but I'd like to edit it as a scenario instead of fireturner. Tweak the maps, remove some desert, etc.

If you want to save the current game - map, cities, improvements etc - and then start a new game using that map, it can't be done.
If you want to "tweak" things during a the course of a game, try the In Game Editor (IGE) mod, if you don't want to use Fire/LiveTuner
