Is it still possible to invade a town by sea like you could in the old Pirates! games?

yes, all you have to do is make certain they have a governor (mayor won't do)
and get them annoyed at you.

then invade at your whim

well not by sea you land on the island and fight the city garrison. but you can fire at a city to weaken it's defences from the ocean
