In case anyone else has had uses with short cut keys suddenly not working in Civ6, I've found a way to get them to work again. The cause seems to be alt-tabbing or bringing up the Steam overlay or probably anything that involves pressing a modifier key like CTRL, ALT, or SHIFT. The game seems to think those keys are still pressed down and they block recognizing the rest of the keys.
The way I fix it is by pressing the CTRL, ALT, and SHIFT keys in-game and that seems to unstick them and get the short cuts to work again. It's still annoying and doesn't fix the problem whenever you do something like alt tab or open the Steam overlay, which I tend to do a lot.
