Weird Conversion

Playing as a devout spreader as Songhai, the sword of the religion of Peace, I Had an early war with Mayans that had spawned catholizism. I conquered Palenque, made the infidels see the light with an inquisitor and kept the filthy infidel religioun down with religious pressure.

Later, Maya had been conquered by other oppurtunistic neighbours. Gone, out, exit stage left, 0 Points.

Later, I ressurected the Mayans to one city. Not Palenque. 100% mulim. They along with similarly ressurected and muslim Germany helped me to push through the religion of Peace as a world religion. They counted as an Islamic state then. A pretty nifty plan to get a few more guaranteed votes in the select host sessions, I thought.

Now, fast forward a couple of thousand years. Palenque gets flipped to catholizism. A few missionaries get rushed out of this recently turned infidel city. The islamic Peace and protection the region has enjoyed for thousands of years are utpset by infidel prothet and missionaries within reach of the Holy city.

How could this happen? They were all muslim, They only had one, 100% muslim city left. Did they use the faith from the shrine, mud pyramid mosque and mosque to spawn a great prophet of a religion that only exist as a minority and some pressure in their formerly holy city? Did that prophet spawn Close to the holy city, well away from their borders and Deep within my nation?

It was with a Heavy heart the Islamic worker union council ordered the slaughter of the last Mayan and a holy war of extinction against anything infidel and the conversion of anything heathen.

So, the question (s): How can a civ spawn a great prophet that isn't represented by a single person in their population? Could anything had been done to prevent this in this case, such as having a inquisitor parked in Palenque, or would I had been better off not ressurecting the Mayans, so that next time I only ressurect civs that havn't founded a religion?
 
Great Prophets are always of the religion of the civ
So to prevent that only ressurect civs without their own religion.

I did own the catholic holy city. They had one city, far off from their former capital. Would an inquisitor in Palenque (owned by me, formerly mayan, catholic holy city, now majority islm city) have stopped the popping of the great prophet?
 
No. As long as the founder civ exists on the map somewhere, even nif its only city is following another religion and there are no followers of its religion anywhere on the map, it can still pop a GP to re-spread its religion. Once you've extinguished their holy city with an inquisitor and made their religion a minority in every other city on the map, eliminating the founder civ entirely is the only way to be 100% assured that their religion can't come back.
