A few questions

Im a pretty big newb, so bear with me. Is there a maximium number of great people that can merge into each city? Will merging too many overwrite previous ones?

Above the names of citys it displays a bunch of different religion icons, does that mean that city has all those types of religions, or just the potential to be any one of them?

That means that city has all those religions in it.

There's no limit on the number you can merge. In Civ 4 Vanilla the display's only capable of showing six, but you can still merge more than 6 and tehy'll work fine.

The religious icons indicate all those religions are present. If one has a small gold star on the religious icon, it indicates the holy city of that religion.
