I don't think i'll be able to help very much - things are quite busy for me.
But here are some thoughts.
Why not the Brotherhood. Tactics proves they are expansive. But even without Tactics there are a few other things pointing to this. The BoS outposts in the major cities in F2. If you had technology that's a lot superior than what most around you have, would you use it to rule the others or to sit tight in your bunkers.
From Tactics (even though it's not canon) you can get ideas for units. (Hummer, Tank, Zepelin etc.)

Well, one thing would be to split the objectives to the civs.
But the main objective would be the law of the jungle. Kill or be killed. The objective for most civs would be: "There is an increasing number of rumours that a ruthless force coming from the west is conquering everything in it's path. The rumours could be false, but if they are true, we are not prepared to defend ourselves. We must start preparations, even if this means expanding on the detriment of others. "
The force from the west could be the Enclave. But not necesarely, it could be just a "rumour" wich caused everyone to kill eachother in the preparation of some fictive atack.
That's the vaguest main objective i could come up with. But if you make F1 and F2 scenarios separately you could just go for the classic objectives.
If i were you use the vague rumour main objective then you could combine F1 and F2 in a scenario. Where, both the Enclave and the Children of the Cathedral/Super Mutants would be the major forces.
Chronology would be tricky in this case. The Enclave has to have a very slow developement rate (to simulate the fact that they start acting in F2) - this could mean to make their tech tree full of really expensive techs.
Just some thoughts that crossed my mind on the spot.

I don't remember how things in civ2 are, but maybe you can make the other large cities as civs you cannot play with. (so you can trade with these)4. Apart from NCR, Arroyo and Enclave, what should be the remaining 4 civilizations? (provided that independants are Barbarians) I ask because I cant honestly find any other contendants for Californian dominance other than the 3 mentioned.

That's a hard question.I figured an aftermath would take away from the fun of "changing" or "making" Fallout history so that is not an option at the moment. Necropolis, Vault City and New Reno are good suggestions, I wil certainly have them. However I'm still breaking my head on the "point" of the game. Domination of the Wilds? F2 Quest? Prevent Enclave from spreading FEV?![]()
