No, you can not run it in a window. However, you can alt-tab to other programs that running in the back. Here is an example to play civ3 at work, (note civ3 installs fine under windows 2000/xp without adminstrator's priviledge) Run a program (Excel for example) full screen as the cover, start up windows explorer, pull down the windows taskbar at the bottom of your screen till it disappears, now find the folder that contains playciv3.exe at windows explorer, fire up civ3, alt tab to windows explorer and close it, alt-tab to civ3 and start the fun, as soon as you suspect sombody is coming press alt tab and you'll be back to your cover program, it may takes a few seconds for a slow system. The best part is even if your boss (in my case it's my wife) stares at your screen for a long time, he or she won't notice civ3 running at all. If you just want to take a screenshot then you can run a graphics program (photoshop for example) at the back, while palying civ3 you can press print screen button on your keyboard to take a screenshot, alt-tab to photoshop and click ctrl-v to paste the picture.
If your desktop resolution is greater than 1024 x 768, you can add the lines keepres=1 and video mode=1024 to your ini file, to force civ to play in the top right corner of your desktop. It's not a true windowed game, but you can see some of the desktop.
