In Civ 3, the only reall way to end attacks by air is through capturing a city. Although, since you have have flak, you have Civ 3 Conquests. With conquests you have the option of attacking and destroying the bombers on the ground. This is the only way to ensure destruction. Fighters, SAMs, and Flak are all to risky. They really need to fix it in Civ 4.
As to the odds, I am not sure, but flaks are better. This is because fighters can be shot down or bombed to destruction, whereas flaks cannot be shot down and are harder to bombard to death.
I would put flaks in the city and fighter on air in nearby cities. Only put 4 or 5 flaks as only the first 4 are used in the calculations.
I haven't actually used fighters or air defence untill now so I don't have any kind of experience with them. Fighters shot down by bombers, doesn't sound too good...
Having about 10 fighters in every city and set all them on air superioity. Also defend cities with mobile flanks and sam missile. Defend critical resources with lots of mobile flanks.
