Nope, you just have to wait it out. When it hits, move all units out of cities that don't need them and sell all your city walls on cities that can do without.
One time, i lost an army as the first unit killed by black death when it hit.
From my experience, the game is set up to kill armies before any other units. Only solution is to keep as many units as possible out of your cities. Watch out for the AI trying to sneak cavalry into your empty cities.
You can fire on the birds depending on what era you are in. Archers, cannon and musketmen are all capable of shooting down the birds (vultures). Here's how to do it: select an archer and then hold down ctrl, alt, scroll lock, printscreen and turbo buttons and then click on one of the birds to fire on it. Its a bit hard because the birds move fast but by shooting them down you can end the plague in a city.
The plague is a real pest but you can be consoled by the warm realization that the AI is most probably getting it even worse because they probably don't do anything to avoid it.

No April 1. Yes the position is difficult but who said you have to use your hand to push the all the buttons? I found that if you put your chin down on the printscreen and scroll lock buttons that it becomes a whole lot easier. You may have to move your monitor to be able to see it. I'd post a picture like you recommended but the awkward position is a little too embarrassing to be posting on the internet for all to see.
That said, I added the plague to a modern era scenario and its really cool when you drive a ship into an affected port city and use it to shoot down the birds. The onboard anti-missile gatling gun will mow them down. Very cool sound effect. My neck is getting sore from keeping my chin on the keyboard for so long though.
You don't have to use your chin for the Print-screen Scroll-lock buttons. I use a bottle of beer (unopened of course). When I had no unopened bottles I used sticky tape to tape the 2 keys down. That way I could aim and time better. I got the Vultures in record-time.
