Can u keep buildings when capturing a city?

I don't think there is...but there should be!

Ideally, I think, there should be an option to pillage the city or to leave it standing, preferably with the former giving quite a bit of gold, and the latter allowing you to keep most of the buildings.

Not sure how one would balance the introduction of another cash source, though. Maybe by reducing the gold from villages and towns.
 
There is a tag named <iConquestProb> in CIV4BuildingInfos.xml. Try to change it to 100 or 0 to see if the buildings remain.
 
The number you need for this field is '100'. The variable is the chance the building will survive when the city is captured. Note that all Wonders have the number set to 100 so they won't be destroyed when the city is taken.

Also note that national wonders have the number set to 0. This is so that you don't end up with two copies of the same national wonder, which would contravene the limit set in CIV4BuildingClassInfos.xml.
