Can you install a mod and still run vanilla for MP

I want to install a mod (Sevomod but maybe others) but I am in the middle of several multiplayer games. Can I install a mod and still maintain what I need for a vanilla Multiplayer game.

Yes you can. If you put the mod in the Mods folder as recommended it wont change your Vanilla behaviour.
You will have to load it specifically via the Advanced Options if you want to play with the Mod.

I was also wondering this. So does custom maps effect mp? Ones I need for scenarios. I seem to have a problem where it says I have a mod running but I dont when I'm playin mp. So people say I hack and can't find a server

Maybe remove your Custom Assets folder Col.D.

its under My Data/My Games/Sid'Meiers Civilization.

The game will create a new folder when it is started again.
