Is there a way to take over cities like you used to be able to do in civ 2 with the diplomat and spy?

yeah, after u build the INTELLIGENCE AGENCY in any of ur cities, then u must plant a spy in X civ, after that then u can choose the option to use spy on X civ, then click the option "Start Propaganda" then u choose the city where u wanna start the propaganda, sometimes is expensive, but it works better when u do this mission in a city recently invaded.

Propaganda is way overpriced though, its almost always cheaper to just take the city. It has its uses though, if you need to take a city your army can't reach/on an island. Or flip a city holding a luxury. I wouldn't suggest using it on a city bigger than size 3 due to cost, and the very low success rate.
