City ownership bug?

I've been having a strange bug. I'm in a game that currently has 3 civs alive:
Japan
England
Ethiopia(Me)

I have all DLCS, and game is un-modded.
The Japanese conquered the English city of York about 10 turns ago, and it's firmly Japanese now. But, clicking on York still brings up diplomacy with Elizabeth.
Likewise, in the same war, England took Japanese Nara. And it brings up Oda Nobunaga.

Both cities were annexed about 10 turns ago.

Is this something that can be fixed? I intend to do a few tests including going to war and resource trading. I'll post results soon.

This probably has nothing to do with it, or is quite likely not the cause, but have you checked to see if each city was infact annexed, and not made a puppet?
