I can't see any reason why they should interfere with each other. My computer has both of them installed, and though Civ 3 was already installed when I loaded Civ 4 I can't see why this should have any effect.
If you have Civ4 installed, and try to install Civ3, the interdimentional flux beteen the time lines causes a tachyon overload on the interociter membrane.
