I checked that you can download mods through the game but It says maybe they can contain virus and so, where these mods are hosted?

If it's via the mod hub, then GameSpy is responsible for the hosting.
The phrase that they might contain viruses is a general message, so that they can't be hold responsible if something strange happens to your PC. BUT that doesn't mean that there was actual any incident with viruses in mods ;). I've never heard anything about infections in any mod (besides a wrong identification of my own Civ4 mod), and there are a lot easier methods to spread malware than the Civ5 mod hub.

I see, so no problem with the most downloaded mods right? I checked that the first fantasy civlization mod is Warhammer 40k with about 32k downloads so I guess its safe.

I have no idea if it's safe, but if it wasn't, then we would sure have a thread about it here ;) (-> if you forced me to say something, then I'd say yes)

Unrelated: If anything suspicious is noticed, there's also the option to talk to 2K so that they remove it or investigate the case.

Unrelated 2: It's likely that the more popular mods also have a thread here at CFC in the Civ5 modding subforum, and I really doubt that this would happen for malware ;).

Depends on what you want.
We have some serious expansion mods here (more civs, restructured tech tree, etc.) and also balance mods, but the total conversion mods (meaning historic stuff, fantasy, science fiction, etc) are not really advanced, because we're lacking a) graphics b) the power to modify some of the stuff (e.g. improvements can not really be modified at the moment). The most advanced total conversion mods are probably Anno Domini and Putmalks Ancient World, but nothing really in the other directions .

NiGHTS changes an awful lot; there are way more buildings, different policy trees, units take up happiness, units cost more if you have a lot of them, and lots more. So these mods change a lot currently, but there are still some limitations in how certain intricate things can be coded until the dll files are released by Firaxis.

May I suggest you to try my WWII mod ? :D

That wasn't a reproach, I won't expect anyone (even with the announcement thread) to have the time to test every mods out there.

Back on subject, the mods ingame should mostly be safe, but without a comment system, that'll never means 100% safe. Waiting a bit to see if there are bad reports on the official forum or here for new mods from unknown modders, or using only mod that have their own threads would be my suggestion. (and having an up to date AV, even if that's not related only to downloading mods but just downloading anything)
