Im just wondering, why must I install this from the Civ cd? What is so special about it? Will this civ-specific Directx run with the same performance? Will all my other games still work?

The directx9c runtimes from the microsoft download page will not work.

The directx9c runtimes I had installed when I bought Civ4 (to be specific, they came from a World Of Warcraft CD) also do not work.

The only way I can play, is if I install this specific copy. Microsoft, or Firaxis has to start following some standards here, I don't feel like reinstalling it every time I put in a new game.

Microsoft continually develops and improves DirectX. The improvements are not limited to new releases. Developers (like Firaxis) can get access to the steps "in between" so that they can use the power of a new impending release in the games they are developing.

There are no different standards - by installing the DirectX version from the CD you just get the newest version of DirectX which Microsoft hasn't even officially released yet.

That said, I do think that it is odd, and perhaps a sign of bad planning, that a game on release date has to ship with on "unofficial" version of DirectX.
