Speaking of third-party coolers, HardOCP just posted a roundup of some budget coolers. Good read if you're looking for one without having to break the bank.
Currently all my pc's have custom coolers, the most important thing for me is the lower noise levels for my HTPC and Server and better performance for my Main PC.
I had bought a Scythe Mugen 2 along with my i7 system, but performance was quite disappointing so i decided to buy a Prolimatech Megahalem (which while being pretty expensive also performs really wel), however since the noise levels of the SCMG-2000 were low i decided to keep it and install it in my HTPC (i had bought an pretty large HTPC case since i expected to put my extra tall HD4850 in there sometime in the near future), the original "ultra silent" HTPC cpu cooler (a Zalman CNPS8700 i believe, which i might add performed quite lously, being neither ultra silent nor good at dissapating heat) then ended up in my Server which was running the stock AMD cooler (which i must say was pretty silent and up to the task, unlike the previously mentioned Zalman CNPS8700).
